There is no tonneau cover that can provide 100% assurance that water will never enter the bed. In a driving rain while travelling at highway speeds, for example, forces will allow some amount of water to get through seams and enter the bed area. You can keep the bed liner in your truck if you want, but you will need to trim out the area where the rails would install to the bed. The rails need to mate to metal and not plastic.
